For anyone else who had problems I found some help talking with the developer here.
I'll summarise some things:
Once you install PirateBox the AP/3G switch ceases to function.
In the end I had to boot into the router in Failsafe Mode. Instructions for this are on the PirateBox website.

Once I was in Failsafe Mode I reinstalled PirateBox and everything worked again.

might be confusing. What is meant by this is (as per this tweet) is that you need to create a connection with a fixed IP address. I'm on Ubuntu and instructions for this can be seen here and here.Quote
