Using a different setup for the USB-Stick (multi-partition, other Filesystem) isn't officially supported and there are less experiences with that.
In the next version (0.7) it will be much easier to have another setup.
Technically it should be possible, but beside some performance and large file stuff - I wouldn't do the work for that. (btw: the needed changes in the permissions should be already done)
